Disease Ontology, Bioinformatics Analyst II - (2100004M) The University of Maryland, Baltimore (UMB), Institute for Genome Sciences (IGS) seeks a dynamic scientific data curator interested in working in a collaborative environment as a member of the Human Disease Ontology project ( http://www.disease-ontology.org ) . The incumbent will coordinate semantic disease modeling, outreach activities, ontology term curation and collaborate with disease experts and biomedical data curators. In this role, you will focus on big data management and data mining activities and may employ machine learning and Natural Language Processing (NLP) technologies. In this position, you will be an essential project member who will contribute to the classification of human diseases, align new knowledge (molecular subtypes, genetic or environmental drivers) in a systematic manner, and prepare for bi-monthly data releases. You will work in a small team of professionals including Ph.D. biologists, ontology developers and software engineers, to coordinate and integrate data from model organism databases, cancer variant resources, genetic disease authoritative resources and literature for complex and environmental diseases. The successful candidate will be able to learn and work independently, and collaborate well with coworkers. The successful candidate will have biological knowledge, including familiarity with human disease, controlled vocabularies and ontologies to described biological concepts. SPARQL, text mining or machine learning experience would be a plus. Excellent verbal and written communication skills are essential in order to assess and evaluate quality control of disease datasets, human disease etiology and literature curation relevant to cancer, genetic, complex and environmental diseases, providing feedback to the scientific community, contribute to website content, tutorials and publications. Essential Functions: - Biomedical ontology development and curation
- Coordinate curation activities with the PI.
- Update the Disease Ontology to include revised disease classifications, term requests or newly published diseases from peer-reviewed scientific journals and biomedical knowledgebases.
- Improve data integration and QC protocols.
- Curate, analyze, manage and harmonize large data sets and ensure data quality.
- Standardize disease data to biomedical controlled vocabularies and classifications.
- Expand and adapt biomedical ontologies as need to capture expanding knowledge.
- Participate in the specification and implementation of data integration tools
- Perform preliminary analysis of genomic data and format for use by other analysts or scientists.
- Ontology community outreach
- Collaborate with the Disease Ontology users to answer questions about the contents of the database.
- Research new disease terms and provide timely feedback on user requests.
- Participate in presentations and demonstrations of the database at conferences and workshops.
Perform other duties as needed. Qualifications Education: Bachelors in Life Sciences, including fields such as biology, medical informatics, computer science, bioinformatics, ontology development or related fields. Experience: Two (2) years of experience in genomic research analysis experience in Windows and UNIX-based operating systems biomedical ontology development and/or biocuration. Other: Master's degree is preferred and may be substituted for 2 years of experience. Knowledge, Skills and Abilities: - Skill in curating and extracting data from databases, analyzing data, integrating terminologies for biomedical ontology development.
- Demonstrated experience with data mining, biomedical databases and data integration.
- Ability to understand scientific literature, experimental procedures, disease etiology and nomenclature, their limitations and current needs of the research community.
- Knowledge of standard classifications and vocabularies: ICD-10, SNOMEDCT, UMLS, NCI thesaurus.
- Protege and UNIX experience is strongly preferred.
- Detail-oriented with strong organizational, analytical and communication skills.
- Strong written and oral communication skills.
